Cylinder deactivation happens at cruising speeds with the engine under light load. Now a few people have had the cylinder deactivation solenoid malfunction leaving the engine operating on 2 cylinders, if that were the case the vehicle would be sluggish and potentially rough all the time.
A shudder, vibration and or noise at low speed for example when turning into a parking lot or driveway is more likely an issue with the RDU. If still under warranty take it to Ford, have it diagnosed and have the TSB performed, if that doesn't work you will be getting a new RDU.
Some here have changed their own RDU oil and have also added friction modifier as a preventative measure and claim good results.

Is the noise y'all are hearing a "thunk" when doing this? I have a 24 OBX with 5800 miles and its doing this every time i change direction and steer. The dealer already checked suspension (sounded like something would move then stop) and the tech on a ride along heard it from the rear whereas i hear it from the front in the driver seat. Any way to get it to do it consistently? I am worried that TSB says through MY 23, but mine being a 24 seems they shouldve fixed that problem
