Hmm. I'd recommend comparing your current as built to what was downloaded from Motorcraft to see if it carried over correctly. I had problems with the Motorcraft as built a little while back. And double check the VIN used to download from Motorcraft was the correct VIN.
Seems like the PCM doesn't want to communicate correctly with the rest of the vehicle. How many times did you try the PCM relearn? Maybe something misbehaved during your last relearn and it's freaking out?
If you've reset back to factory values, reset your fault codes by clicking the yellow triangle with the power button symbol (circle intersected by a vertical line at the 12 o'clock position). Report back whether the codes returned.

I just hooked up the ol' FORScan and the Perimeter option under BdyCM is already enabled. I also followed the install manual section about accessing the optional vehicle security feature (ign on/off x5, play with the doors, etc.) and it didn't do any horn-honking confirmations. I don't have time...
If memory serves, the last time I was in FORScan I saw settings for tow mode (I think) in the body control module. I haven't tried enabling or disabling it, though, so I'm not sure if only those settings need to be altered or if there are settings in other modules.
